I use your antibody ab47946 ATG16l1 for mouse IHC-paraffin and get a
speckled staining. Which isotypes does your antibody detect, and does it
detect ATG16l2 variants too?
I attach the protein sequence for each of 6 protein coding variants of
ATG16l1 (and 2) and would ask you to check the homologues for binding
specificity to your antibody.

I am sorry to hear you are experiencing difficulties with one of our products. We take product complaints very seriously, and investigate every product that we feel may not be performing correctly.

I performed a BLAST search with the immunogen sequence against the mouse protein, and it looks like the antibody will react with all isoforms (100% match). However, it looks like the isoforms show a different expression pattern: in the liver, isoform 2 is highly expressed and isoform 1 is weakly expressed. Isoform 3 is expressed in the brain. Are you using one of those tissues?

In addition, it shouldn't show cross-reactivity with ATG16l2 variants.

I am attaching our questionnaire so that we can gather further information regarding the samples tested and the protocol used. Once we receive the completed questionnaire, we will look at the protocol and see if there are any suggestions we can make that may improve the results. This information will also allow us to investigate this case internally and initiate additional testing where necessary. If the product was purchased in the last six months and is being used according to our Abpromise, we would be happy to replace or refund the antibody.
