I see that the indicator in this kit binds to free thiol groups on the maleimide, which leads to its fluorescence. I was hoping to get some more insight into how this works so I can determine if the kit will be suitable for my experiment (I have solid-surface labeled maleimide that I am trying to quantify)

The quencher is still with the fluorophore after reacting with maleimide, thus the whole molecule is conjugated to the test sample. The sensing reaction only breaks the quencher moiety's conjugation system, but the quencher is still with the fluorophore as a whole compound.
